You shouldn’t need to delete large log files as the system should log rotate them and create new ones; what I setup is to just avoid writes to /var/log/openhab2/.
I do believe all directories are listed in the documentation, there might be additional things you want. I know I always edit /etc/defaults/openhab2 to add a EXTRA_JAVA_OPTS line for my zwave stick.
